Replaced ECU, anti-theft problem now

Hello, I had to replace my ecu in my 99 mustang. It fixed the condition that I needed it to. But, now the keys are not in sync with the replacement ecu. I don't want to have to tow it to a Ford dealer, so what can I do?
I have an SCT Excalibrator 2 that I bought from American Muscle some years ago. I suspect that it had something to do with frying my original ecu. Should I get a whole new tune? Or is it possible to get a mini-tune to turn off the pats?
Any advice would be much appreciated! Especially cost effective advice, as my '03 Sable's transmission just took a dump on me too. As an aside, don't ever buy a sable/taurus if it has the AX4S transmission. Good cars, just the worst possible auto trans ever made!

You can get a tune with the PATS turned off, only other option is getting it reset at the dealer.
